The easiest way to move to Zenodo and keep your library and annotations intact is described on github. If you export from Mendeley using the "Export PDF(s) with Annotations", though, they aren't "real" PDF annotations, and look like crap, and might not work in many readers. You can keep them either by exporting all your files manually as AZWxMan suggested, or using the Menotexport tool on github.
